[ Okay, so this is going to be complicated because Marvel seems like it can't get its head straight on whether people are dead or not.
Pre-Thanos Imperative: Peter could have one scar and one black mark, or they could both be black marks. I'm willing to go either way.
Post-Thanos Imperative: Both of those marks could be scars, or they could both be black, or they could be one scarred and one black.
I'm willing to play on either side of the Thanos Imperative divide (because that is a fustercluck of writers ignoring canon), with any of the possibilites, cause lbr, I love torturing this guy. He will most likely try to hide his marks in any scenario, though.
Edit: I'm also up for AUing him into other canons/settings. I will most likely go with two scarred marks in those scenarios. ]

[He knows it's hypocritical of him - exceptionally hypocritical, even - for someone with his mutation to want to keep the marks on his arm hidden, but there you go. Ten years ago he liked to keep away prying eyes with the pressed cuffs of his shirts and sleeves of cardigans. Since then, one in particular has served as a painful reminder. And since then, with his own or only Hank's company, he's grown lax about his former guardedness.
At some point during their mile-high chess game, he starts to roll down his sleeves. He keeps his eyes on the pieces and makes sure no turbulence disturbs his glass. He definitely doesn't look at Erik's arm, because ever since he'd had his emotional state prodded and Erik had spoken about his innocence regarding the late president of the United States, he's afraid physiology might betray him.

[John is more than used to the marks on his wrist by now. The red one gave him a lot of grief at Xavier's, but he just tilted his chin and told people in a high, haughty tone that it was from before he arrived. No one there was worth his time. Bobby was harder to convince, since he saw John's wrist at closer range before the mark appeared and knew that it was fresh, but the way he never pressed too hard still makes John wonder if he had his suspicions. Everything else was certainly fair game.
Then again, knowing how thickheaded he was, he probably thought it was for Rogue. Dumbass.
Now there's a black one beside it, and sometimes he just fingers that mark lightly, smiling to himself. It'll become a scar one day, one day soon, but even that doesn't bother him so much because it'll be a lingering sign that Harry really did exist. They happened. It's only right that Harry should leave a physical mark on him to match the emotional one.
What he doesn't know about is the faint pink appearing below those two parallel marks, like suits in a deck of cards. It doesn't fit - there's no pink suit, and the suggestion of something he's either not realizing or not yet sure about is strange. He has Harry, and he's sure about Harry. What else is there? He'd appear to have Chicken Pox if everyone in the SHIELD program who had touched his life showed up as a love mark.

[being able to heal somewhat faster than a normal person doesn't mean he doesn't have his fair share of scars. no, no, any ability he has doesn't extend that far. he's got them all over, back, chest, shoulders, arms, legs, souvenirs of that time i fell fifteen stories while trying to experiment with the webshooters and that time the giant lizard tried to do open-heart surgery on me in a sewer and that time that rhino dude threw me into a brick wall and it really hurt. but the most prominent one is the one that's on his right wrist, at about the place where the webshooter usually sits. the one that appeared on the night that gwen died.
it's been a while now, a long, long while, but it's still there, still as prominent as ever. one night, one night when he happens to glance down at it, he notices that there's now another mark right next to it. big, black, not even red, black, glaring, practically a flashing neon sign glaring. and it's not a discovery that comes without panic. not a discovery that comes without his brain totally blue screen-ing, actually. he can't even begin to compute what that means, because he just can't, can't anything about this, oh god, oh god, so he just -
